i have stayed at both and both have their pros and cons. GF is on the Monorail and has a character breakfast. It is an easy ride out of the kingdom to your hotel. You can also see the water pageant at night. Not too may cons - i did not care for the room service there and at the time i was there families with small children were almost non existent.
The WL has the great boat ride to the Magic Kingdom and a very fun pool. There were more families there and it is a great hotel but for a Disney property it has the fewest rooms, Great Lobby store and great fun restaurant. I love the lobby and it has a great fire place. You did not say when you were going but the WL is Beautiful when decorated for the holidays.
You really can't go wrong with either!
Wilderness Lodge is better for children. I've never stayed at the Grand Floridian personally but I've heard of many experiences with despite being a Disney hotel, children were not as welcome there. Some even described it as being "stuffy". I've stayed at the Wilderness Lodge and it's great for kids, they have bunk beds on request for them, a great swimming pool and good food choices. I would really recommend it.

The Wilderness Lodge has some great fun things like Chip and Dales Campfire. They also host Mickey's Backyard Barbeque. As a con, the resort grounds are really big. For a three year old, I would choose Grand Floridian (out of the two) because it would be less walking. Also, it is on the monorail line and would be very convenient to get to Magic Kingdom (by monorail or boat).
Grand Floridian is better transportation. You can take the monorail or a boat to the Magic Kingdom from the resort. there is also a night parade on the water you can see from the GF
I would say Grand Floridian, even though it is quite expensive.
I would pick grand floridian. I think its cool because the monorail passes by and you can see magic kingdom from there.
You will have a bit fewer kids at the Grand Floridian
